You can save your progress via Access Points, terminals in the Bunker, and manually saving via the pause menu - TIP: try to avoid dying during the Prologue section of the game since it doesn't have any save points that you can use to save your game, if you die, you'll get bumped back to the main menu and lose your progress. Let it be known that in NieR: Automata, there is no Auto-Save feature! So always do a quick save and play the game with caution.
